How much would it cost to completely gut and rebuild all parts of a 2005 Honda CRV? Only keeping the frame and looking to upgrade engine.?

ALL parts? Certainly you don't mean that, because it has thousands of parts, many of which aren't subject to wear or degradation.  Perhaps you meant to say "all moving parts", or "all parts subject to wear", or "drive train, suspension, steering, brakes, engine accessories and interior", or something intelligent like that. In any case, the answer is WAY MORE THAN IT. WOULD BE WORTH. To put a price tag on it,  including labor, at least half the cost of a new one.

Such projects costs are primarily determined by how much some one wants to spend on it.

A frame off rebuild is not possible, because it has no frame! You could build a frame to put it on or maybe use an existing frame from some real vehicle that is built tough to start with. Which might be wise so that a wider selection of power train choices would exist.

The first thing to do is figure out what you want the CRV to end up being and work back wards. Labor will be the expensive part. The price of which can range from minimum wage to 350 dollars an hour. Most rebuilds take over 360 man hours to complete. So it would not be cheap (or quick).

More than a brand new 2021 CRV.   A new dashboard alone will give you a headache.  Put that idea in the dumpster.

This is a case where the answer is - If you have to ask you can't afford it.

Also, there is no "frame" as the CR-V is a unibody chassis.
